Khan’s character was essentially supposed to be the product of eugenics. Having Khan, the most superior of the “augments” being non-white in the 1960’s when eugenics was synonymous with “white supremacy”…it was a big deal.
It was just another “fuck you” to bigotry that Gene Roddenberry threw into his show.
